Why not split the window in multiple pieces and scroll to the places
you want to compare? (Or conversely, just open a second window
containing the file and scroll to different places, hitting command-`
to flip back and forth.)
To split a window, hit the little horizontally split box above the
vertical scroll bar in any source file window.
