If I were in this situation, I think I would start by re-reading the
section of the Xcode docs on using precompiled prefix headers, just to make
sure I was using it correctly. Then I would probably create a simple trial
project and set it up to use precompiled prefix headers exactly as
described in the docs, rather than trying to manipulate an existing
project.
If the trial project works, then I'd compare its settings to the project
that doesn't work. If the trial project doesn't work, then you have
something you can file a bug-report on, or that someone else can look at
with relative ease.
The only other strategy I can think of is to archive your entire current
project as-is, upload it somewhere, and then locate some volunteer who can
debug it for you. If it's been through "some challenging environments",
then there's no way of knowing which settings are actually causing the
precompiled prefix header to not work, and the only way of really finding
out is to debug the actual project that isn't working.
This is just what I can think of. Others may have additional suggestions.
