I believe I have filed this or a similar issue (with Xcode 2) as ID # 4505141, which is still set to "open"

This behavior is really annoying. I thought I had filed a bug on it about a year ago, but I couldn't find it in My Originated Problems. Maybe they cleared it. So, I just filed another one. It's 5624954.

But what I'm wondering is: can we add a build phase to delete something like

{$CONTENTS_FOLDER_PATH}/Info.plist
{$TARGET_TEMP_DIR}/Preprocessed-Info.plist

and thus force regeneration of the plist each time? (I haven't tried, but it looks like plist preprocessing happens before any of my script phases, so it might not work.)
