Xcode keeps finding wrong files

Hi,
the ability to command-double click a function name to jump straight
to its definition is very nice. However, Xcode does not seem to find
the correct files when there are duplicates.
For example, I keep two working copies of our source repository on my
computer: one to work in and another that receives only clean
checkouts to verify that everything is fine. Unfortunately, it
happens quite frequently that when I command-double click a function
in my "dirty" working copy, Xcode opens a file from the clean source
tree. Is there anything I can do to prevent this? Are there certain
index files that Xcode builds that I can delete?
