the ability to command-double click a function name to jump

For example, I keep two working copies of our source repository on
my computer: one to work in and another that receives only clean
checkouts to verify that everything is fine. Unfortunately, it
happens quite frequently that when I command-double click a
function in my "dirty" working copy, Xcode opens a file from the
clean source tree. Is there anything I can do to prevent this? Are
there certain index files that Xcode builds that I can delete?
I have the same problem. It's very annoying, especially when you
don't notice and make changes in the wrong file. I can't work out
where Xcode is finding the path to the other tree.
