I have exactly the same problem with CVS repository
repository was authenticated,
but it was disabled in the repositories' menu
I filed a radar #5571603
here is a content of the Root file from one of the CVS folders
//src/CVS/devel
Xcode 2.4.1 didn't have any problem with that project
command line cvs tool works just fine
BBedit is still working
and again Xcode 3.0 was able to authenticate repository
but for some reason disabled it

If you just want to access a local repository then just enter the
path
to the repository as a file:// URL into the URL field and press
return, e.g.:
file:///Users/YourUserName/Development/SVN/YourRepository
