One approach would be to change the Layout (in the General tab of the Xcode Preferences) to "All-In-One". This makes the editors normally be sub-windows of the project window, so your eye isn't fooled into thinking they're something separate. You can still make an editor in a separate window, by double-clicking the file name (but of course if you do that, you can still surprise yourself by closing all when you close the project!).
