Yeah, I've tried rebuilding the project from scratch as well. That was
one of the first things I did when I noticed that they weren't
appearing.
I guess it can't hurt to try rebuilding it again, besides being a big
waste of time.

We've seen the same thing here. When we first moved our project over
from the previous XCode we lost the GCC settings (including the
preprocessor macros definition). All of the "lost" settings were
added to the "user defined" section when viewed in the settings
panel. In other words, they weren't "lost" just misplaced but
without the friendly names and such.
In the end, I'm sorry to say, we resolved the problem by rebuilding
the project from scratch. We did so not because of the settings
issue, though, but because that was the only way we got code signing
to work for the iPhone.
