My disappearing pane problem was solved when I switched to an outline
view after your suggestion.
The bindings problem was bad enough that I subclassed
NSCollectionViewItem and did all the bindings manually. This nib file
is one of three nib files that was cloned from an original test case
that worked fine after some tweaking. The other two work fine after
some renaming of some items in the view belonging to the
NSCollectionViewItem, but the third case broke badly after I put an
NSBox above the collection view.
As I recall, the original test case had problems with two boxes with
the same (hidden) title within a view belonging to an
NSCollectionViewItem, and I could not make it work until I gave the
titles different names. All four bound items within the view of the
NSCollectionViewItem would take turns not working until after some
renaming of titles and re-specifying of the bindings.
I'll have to see if I can come up with a simple reproducible case.

This is just a hunch, but I think this may be happening to you
because of a bug in the way IB handles the browser view in the main
nib window. If you use the browser view in the main nib window,
consider switching to he outline or icon mode until the next release
of Interface Builder.
Are there workarounds to make using IB3 easier? Any updates
coming? Where would I get an update, in Software Update or from
Apple Developer Connection?
Apple Developer Connection will be updated when the next release of
Interface Builder is available. In the mean time, we'll take your
bug reports very seriously. I encourage you to file them, so that we
can build a product you enjoy working with.
