Stop hurting your file system. I read the source
code. The first item is always the "default"
reference style,
and it's always selected, there is no code path that
makes any other choice "sticky."

And "default" means as I said before: if the item can
be found inside the group it's being added to, it's
relative to that group;
if it's outside the group, it's absolute path.

I'm not sure how this could an issue. It really seems
something specific to my user account and the
project...

Its only when I add files from my user account to this
specific project...

Uh, what method do you use to add the existing files
to the project?

"Relative to Project"

However, sometimes I forget to and leave it at "Default"

Well, I was looking for something more along the lines of "I use the Project menu and choose Add to Project." or "I drag the files from a Finder window." or something completely different.

I usually right click on the group I want to add the files too and then choose "Add" -> "Existing Files..."
