I have finally converted my CW based project to Xcode. The project
now contains hundreds of header files, which are all members of the
Debug (or Release) target. Using a Smart Folder it's pretty easy to
simultaneously select all the header files, however clicking the
"Target Membership" checkbox in the Groups&Files view for a single
file just changes the membership for this file, not all selected
files.
There must be some other way to conveniently manage the target
membership for a bunch of files?

Select your files. Open files informations (cmd + i), and choose the
target Tab.
You can also drag your files in the corresponding target build step in
the left tree.
