This isn't the case on my computer, either for existing or new projects.

If you've ever customized your smart groups, you have a clone of all smart groups at the time of the customization in your Xcode user defaults under the key "com.apple.ide.smrt.PBXUserSmartGroupsKey.Rev10". If you quit Xcode, use the defaults tool to remove that key, and re-launch Xcode, the updated smart group should be available.
