Just a thought, but since it looks like you have some very unusual settings for your directories AND that you are apparently associated with the Portland University, ...

is it possible that you are running on a machine that is controlled by the IT dept. there, for example, using a server-mounted home directory? If the IT dept. is involved in administering your accounts and machine, then they could have goofed up your permissions, or possibly even intended things to be set the way they are.
