I have the same problem. Interestingly enough the release build runs without a hitch from Finder, and sometimes editing a code file is enough for it to start building properly again.

My project is also started in 2.x.

Periodically (it seems to run in streaks), when I quit my application, it quits, but Xcode thinks it's still going. It doesn't show up in Top (or Activity Monitor), but if I make changes and go to recompile and run the program, Xcode asks if I want to stop the currently running version first. Going into the debugger reveals that "Pause" is active, but clicking on it does nothing, and there's nothing in the Console log to indicate that there is anything going on.

Xcode 3.0, "Clean All" doesn't seem to have any impact. Doesn't matter if it's Debug or Release, running under the debugger or not. It does appear to be project related, as I can open other projects and the behaviour is correct. The project is a Cocoa document based application, brought forward from Xcode 2.x
