If there's something that was working in Xcode 2.x that's not in Xcode 3, please file a bug at <http://bugreport.apple.com>. My personal impression was that our support of PHP was far improved in Xcode 3 compared to 2.x, though I must admit to not knowing the language very well. But perhaps you were using some 3rd party extension for php support. If that's the case, I'd be interested in pointers to it.
