If you really want backups of a particular version of your app, do
it explicitly through some other system. I'd suggest writing a
script that zips up your entire project folder, names it properly,

will be backed up by time machine and those "versions" will never,
ever be thrown away by time machine.
To me this is backup overkill, while using a Subversion server
handles this much better. Using SVN tags, you can easily find
important revisions and don't have to backup anything else but the
Subversion repositories.
There are many factors that goes into creating a software product that
are not necessarily easy to re-create at a later time: OS version,
tools versions, hardware platform, etc. I think it's very prudent to
archive a copy of the resulting product, in addition to archiving a
snapshot of the sources, resources & recipes used to construct it.
I also strongly agree with Steve in that backup != archiving. It just
isn't. TimeMachine will delete old backups to make space for new, and
I think it's fair to say that all backup strategies work that way one
way or the other.
