Is it possible to copy a tree based resource structure from the

Are you using folder references? That works for us.

Yes, I do. The folder structure is not copied but all containing
files (where ever they are in the structure) are copied plain into
Resources.
Just to be sure: The behavior you describe would be expected if you
added the directory tree using the "Recursively create groups" option,
rather than "Create Folder References."
A directory added as a folder reference will show up as a blue folder
in the Groups & Files list. A folder reference will be copied into the
Resources directory as a directory tree.
If the directory is added as a group, it will be shown as a yellow
folder. Its contents will be added "flat," with no directory
structure, to the Resources directory.
What color is the folder you added? If it's yellow, delete it, and add
it again, this time selecting "Create Folder References for any added
folders" in the sheet that completes the addition.
