Have you tried this in Xcode 3.1.1?  It was recently released and has some bug fixes specifically in the area of dealing with built products.

I'm not sure it'll address what you're seeing, since you're changing where the built product of a target within a project goes, not dealing with cross-project references.  However, it's always good to see if problems are addressed by the most recent release.
