What?!? Why would Apple let something so obviously wrong out the
door? I would think they use the .xib file format themselves in
their own projects - that error should have stopped (their
development projects) cold.
The "iPhone" projects also disappeared, even though 3.1 had them.
What gives? While I can (temporarily) deal with not doing iPhone
stuff (I'm doing stuff in Java right now), the loss of .xib files is
killer for regular OS X stuff.

Probably a problem with your installation process. Unsintall completly
Xcode and reinstall it.
The iPhone stuff is not part of Xcode 3.1.2, but Xcode 3.1.2 is part
of the iPhone SDK, so if you want to do iPhone stuff, download the
iPhone SDK and not the stand alone Xcode package.
