Strange directory problem

Hi,

I have a couple of projects which upgrade from Xcode 2.4 to Xcode 3.1.2 (on iMac 2008 10.5.6). Sometimes when building the project, it generate an adjunct directory with just build directory & executable, for example.

SmallProject (Original Project)
--> build
--> source code etc., *.m *.h

SSmallProject (newly create by Xcode 3.12 ???, note the extra 'S' in front and no source files in it)
--> build
    --> executable

This only happen to some projects. project.pbxproj and user files looks normal to me. Is it possible to re-do a new xcode project file ?

I suspect the project file is corrupted.
