I've seen this many times. I think I've found reproducible steps:

Right before you compress the project folder, open Terminal and rm the .pbxuser and .perspectivev3 files in the .xcodeproj directory.

In any case, it's a Finder bug, I'd think.

Does anyone know why this happens.

The workaround is trivial but annoying -- either

1. Copy the folder and compress that, or
2. Restart.
