"Missing" files on refactoring

When I try to do a "move up" refactoring, I get the following message:
File < filename > is in no targets and can't be analyzed. Close refactoring, add file to target, and try again.


The file in question was renamed some time ago and no longer exists. I have tried clearing what caches I could find, and both googling and searching on the error message, all to no avail.

Can anyone tell me how to get rid of this problem so I can refactor again?
