Did you perhaps install the Snow Leopard version of the iPhone 3.0 SDK onto a Leopard/3.1.3 system?
The installer package where I installed from is "iphone_sdk_3.0__leopard__9m2736__final.dmg"
It still looks like you somehow got Snow Leopard pieces into an Xcode 3.1.x/Leopard /Developer folder.
I've no idea how that can happen. Would the Snow Leopard installer even run on Leopard? This may have been an installation error or something messed up in our mastering of the SDK for Leopard.
Regardless -- this is an innocent warning that you can ignore.
