Did you perhaps install the Snow Leopard version of the iPhone 3.0 SDK onto a Leopard/3.1.3 system?
The installer package where I installed from is "iphone_sdk_3.0__leopard__9m2736__final.dmg"
It still looks like you somehow got Snow Leopard pieces into an Xcode 3.1.x/Leopard /Developer folder. This may have been an installation error or something messed up in our mastering of the SDK for Leopard.
Regardless -- this is an innocent warning that you can ignore.
