What's weird is that if I remove the project reference to MyDocument.xib, I still get the error on refactoring (even after cleaning the project). If I then look at the .pbxproj file in textedit, it correctly contains no reference to MyDocument.xib whatsoever.

If I move the English.lproj folder back to its original place in the project folder, I get the error message on the *second* MyDocument.xib entry in the Refactor window instead.

Can anyone shed any light on what's going on here? Where is the reference to the "wrong" path to MyDocument.xib being cached?

A stab in the dark: have you tried removing the build directory entirely rather than just cleaning?
