I have noticed that Xcode 3.2.5 doesn't always refresh the upper-left popup in the project's main window after updating to a new SDK. Selecting a different configuation/target in the popup menu, then switching it back will force the popup to finally update correctly.
If you only have one config/target, closing/opening the project or worse-case quitting/launching Xcode as you did above should do the trick.
Going forward, I suggest using the new "Latest iOS" choice for Base SDK. Whenever a new SDK appears, no need to modify project settings. The "latest" choice is also available for Mac OS X projects.
