There is a general rule in Apple's HIG, called the 80% rule. It says that you develop features in your app for 80% of the user base, not the remaining 20%. I learned the hard way that this is an important rule. This also applies to Xcode itself. You should not expect Xcode to perfectly conform to your rather non-standard usage by dropping important support for the great majority of its user base. Because the behavior does certainly make sense in most cases.
Of course it also makes sense to allow one to control this, perhaps using an extra boolean build setting. Or perhaps a more general setting, that even allows more search paths to be added automatically (I personally want the opposite, and need to have the search paths for the dependencies in cross-projects, which aren't located at fixed location so I can't even add them to the framework search path). So please do file a bug report.
