Maybe you should clue us in on what source files you are having trouble with ... java(?), Obj-C, C++, ...

Take your 20 class project, zip it up and submit it to Apple and let them know how to reproduce the problem (work it for 3 hours).
... work it for 3 hours and then use a Sampler to get stack traces of code execution in Xcode (while you edit in Xcode) and submit that too.
p.s. - I suspect Apple is aware of the issue anyways.
... I hope they fix it before we go into full blast mode on Xcode 4.
