Are you sure that that is the case (i.e. are you sure that you're
actually looking at multiple configurations, and not just some
settings at the project level and others at the target level)?

There's only one way to find out: file a bug at
http://bugreport.apple.com/ (and report back here with the bug number
so that I can take a look). Make sure to attach as much relevant
information as possible (the project file itself would be particularly
useful)

Those are user-specific settings (e.g. window locations, breakpoints,
etc.), and aren't relevant to whatever issue you're seeing now (and
those files are safe to delete, as they don't contain anything
essential to the functioning of the project).

No. But either way, please file a big, as I'd prefer that we actually
figure out what is wrong before resorting to the "nuke everything and
repave" option :)
