From your description it sounds like you're using Xcode 4.x? In that case the files must have been added to the implicit workspace that hosts your project. That's in itself not a problem, but you should have been prompted to save the workspace if you asked to add files to it (ie. "outside" of the project in the outline view).

You should be able to fix this issue by opening the project package (in Finder, right-click and select Show Package Contents), and then moving aside the project.xcworkspace file + xcuserdata folder.
