Forget all that, it's easy now.
In Xcode 3.x, select the project entry in the navigation list, and do a Get Info (Command-I). In the Get Info window, there's an Organization text field.
In Xcode 4.x, select the project entry in the navigator pane, then show the inspector (Command-Option-0). In the File tab of the inspector, there's an Organization text field.
The only drawback with this is you can't customize a project when you create it from a template, so any source files created by the template say _your_name_here_ and have to be fixed manually.
