It occured a few times to me that apps lost their keyboard shortcuts (especially Chrome) and I also had an app whose window I nearly couldn't bring to focus anymore - both times Xcode4 (although an early beta) was running. I'll have to check the moment I found the time to install the release version of Xcode.
