Have you tried checking/resetting the derived data locations?
The default is at Preferences - Location.
The actual project setting is at File - Project settings.
Also try completely cleaning out the build folder.
Hold down the Alt key and select Product - Clean build folder.
I remember seeing this sort of behaviour when porting a multi target project from Xcode 3 to 4.
A log of cleaning and attention to detail did eventually get it building correctly.
