Alex I just did an experiment for you. (Lion 10.7.3, Xcode 4.3.2)
Launched Xcode (which for me opens 2 projects and associated windows)
Also have Mail, Firefox and Libre Office open.
Closed all windows in all apps. (In Xcode closed projects - but see below).
Clicked in Finder.
Examined the Dock.
Mail, Firefox, and Libre office had the little white dot underneath them.
Xcode did not.
However Activity Monitor shows it still pendant
Clicking on the Xcode icon in the dock made it the front app.
It displayed the Startup page as there were no open projects.
I repeated the above but instead of closing the projects I hid the windows.
This time Xcode had the little white dot underneath.
Anything else you'd like me to try?
