You can code-sign after the fact using the 'codesign' tool. Its invocation syntax is kind of perverse but AFAIK there's nothing to prevent you from building with Xcode 3.x and signing the app as a separate step.

(You might need to install the 4.x dev tools to get the codesign tool, I don't remember.)
