I notice that too, when I touch a dependent file.

I think the indexer recomputes the files to index and instead of dequeuing the dependent files first it just adds them again to the index queue, over and over as needed. As a result (I know you are not going to like me for saying this) ... when I use CLI processing or editing I quit Xcode, make changes and then relaunch Xcode.
