I don't understand why it should take that much longer. Please file a bug report, and if possible, please attach / link to a sample project that can reproduce the reported behavior.

IIRC indexing is interrupted while launching an executable from Xcode, and then resumed once it's been launched. This in order to make launching faster. If you think that indexing should be paused for the duration of the debugging / profiling session (not an unreasonable request if you ask me), then please feel free to write up a bug report!
