I disagree. It seems to me that the OP needs reassurance, and the reassuring truth is that if a folder contains a .git repository, migrating (even just Finder-copying) that folder will bring the .git repository along with it, all the file references will continue to work, and bob's your uncle. Indeed, this is one of the reasons .git is so great. m.
