Same here.
Maybe this is related to an issue that bothers me: After working on a project long enough, when I try to do a commit to my Git repository, the Repositories window shows an error symbol and tells me that "No files will be committed." I finally discovered that all I have to do is quit Xcode and relaunch it -- then, magically, I can commit the files, even though I have made no further changes.

(The fact that the application that altered the file behind Xcode's back is sometimes Xcode itself - for example, I often get issues when I use Xcode to rename a file in a project - does not fill me with confidence either.)
