Well,

you can see what Xc4 does, and effectively, it does nothing more than codesign --force --sign

I am not sure if setenv CODESIGN_ALLOCATE /Applications/Xcode.app/Contents/Developer/Toolchains/XcodeDefault.xctoolchain/usr/bin/codesign_allocate plays a big part in this, but you might want to try.
