Project warning 'Validate Project Settings' doesn't go away

I have this warning 'Validate Project Settings' on all of my projects and it doesn't go away (running Xcode 4.3.2).
In a previous version of Xcode when you clicked "Don't perform changes" or unchecked everything and click "Perform changes", the warning would go away. Well not anymore :(
Anyway to get rid of it?
