About that, it turns out the information used for this warning is not only stored in the .pbxproj files but also inside the scheme files. However the scheme files do not get updated automatically, I need to edit every scheme one by one, change a setting, click OK and then revert the change. Now the schemes get updated and the warnings finally go away.
