Or maybe you have an environment variable that Xcode interprets in an unsuspected way. I recall having issues when I launched Xcode from the command-line with CC/CXX environment variables set; maybe that same kind of issue exists with some gdb variable.
(call 'env' on the command line to check if Conrad's theory proves wrong)
