Well, yes and no. I, too, thought that this was part of the point of having all the ancillary material stuffed into the app bundle. But not all parts of the system have gotten the memo. I find, for example, that if you then update your version of Xcode from the Mac App Store, there's no telling which version of Xcode will be replaced with the new version.
So if you don't want your Xcode 4.4 to be wiped out by the Mac App Store when you update Xcode 4.5.1 to Xcode 4.5.2, then yes, you need to do everything you can to conceal it from the App Store application.
