When I tried Xcode → Edit → Refactor → Convert to Objectiv-C ARC I was informed that one of the files with the -fno-objc-arc flag uses autorelease, which is unavailable in ARC mode. "Xcode found 3 issues that prevent conversion from proceeding. Fix all ARC readiness issues and try again."
I've just had another look at the Convert to ARC wizard (hadn't actually used it before). The 'Select Targets to Convert' screen actually allows you to expand the targets and de/select the implementation files to include in the conversion. That should allow you to do what you want.
