After installing Xcode 4.6 I opened prefs to click on the button to install the command line tools. It said the tools were already installed. I checked versions. The command line tools were for 4.5.7. OK, I've had a similar issue in the past. I stopped Xcode, removed the ~/Library/Caches/com.apple.dt.Xcode/Downloads/Xcode.CLTools.10.8-4.5.7.dmg file, and started Xcode again. This time I had an install button.
Alas, the install downloaded and installed the same *wrong* version of the command line tools. Workaround: download the 4.6 package of command line tools from the Apple developer site.
