Yes, you can do that, and I think if I get problems the next update, I’ll do that next time.
However, I think that there is a good chance this is the root cause of all the problems. I *think* originally I had XCode installed from the developer download rather than the App Store. I then downloaded XCode again from the Mac App Store on another machine (this other machine btw, doesn’t show these problems, but AFAIK it has never had a Deveoper Download version of XCode on it). Then one day on the original machine I noticed that an XCode update was available via the App Store and without thinking updated the Developer Version with the MAS version. This worked at the time, but from them on it barfs when you try to update it.
