Good thought, but I just double-checked and everything has correct permissions.
Interestingly, if I auto-create manually, then toggle the Shared checkbox, the .xcscheme files are re-created in the proper shared or user folders.
So the .xcscheme files are present, current, but just ignored by Xcode when re-opening the project.
