Can't you restrict which doc sets you want to use in Xcode? I seem to remember you could at some point, but can't find this option in the docs window.
If not, locate and move the doc sets you aren't using out of the docs folder and move them back when you need them. Create a folder called Unused Docs if you need to.
What bites about the docs window Navigator panel is that you can click on the arrows next to a doc set, but you can not select each doc or each item unless it is a bottom level item in the hierarchy. Right clicking on anything in Navigator does nothing. Crappy UI.
