Well it was a good theory until you ruined it with facts. ;)

I tried editing the project.pbxproj file directly

Try looking at some of the other text-friendly files in the package, particularly those in the xcshareddata and xcuserdata subfolders. If you can find a reference to the recalcitrant directory, you’ll likely have a good idea of where in Xcode to go to fix it.
